Background of the Study
Agricultural biotechnology plays a pivotal role in addressing the challenges posed by climate change, food insecurity, and the need for sustainable agricultural practices. One of the key advancements in this field is the use of bioinformatics to analyze the genomes of crops, which helps in identifying genes responsible for desirable traits such as drought resistance, pest resistance, and higher nutritional content. With advancements in sequencing technologies, large-scale genomic data can now be generated for various crops. However, the analysis of such large datasets requires sophisticated computational tools and bioinformatics pipelines. Federal University, Kashere, Gombe State, offers a significant opportunity to implement a bioinformatics pipeline for analyzing agricultural crop genomes. This study aims to design, develop, and implement a bioinformatics pipeline for agricultural genomics research, particularly focusing on crops that are important to Nigerian agriculture.
Statement of the Problem
In Nigeria, agriculture is a crucial sector for economic development and food security. However, many crops face challenges such as pests, diseases, and climate variability, which limit their productivity. Although genetic research holds the key to developing improved crop varieties, the lack of efficient bioinformatics pipelines to analyze the vast amounts of genomic data generated for agricultural crops limits progress. Federal University, Kashere, Gombe State, has the potential to fill this gap by developing a bioinformatics pipeline to facilitate the analysis of crop genomes. The problem lies in the absence of an integrated, accessible system for managing and analyzing crop genomic data, which hinders the identification of beneficial traits and slows down the breeding of improved crop varieties.
Objectives of the Study
To develop a bioinformatics pipeline for analyzing agricultural crop genomes using sequencing data.
To evaluate the effectiveness of the developed pipeline in identifying genes responsible for desirable traits in crops.
To provide recommendations for optimizing the pipeline for use in agricultural research in Nigeria.

Scope and Limitations of the Study
The study will focus on the design and implementation of a bioinformatics pipeline for analyzing agricultural crop genomes at Federal University, Kashere, Gombe State. It will be limited by the availability of genomic data for crops and the computational resources necessary for analyzing such data.
